How can you start 2 regions out to be allied? Also, which values will affect how often 2 AI regions will ally?

At the end of each player section of the GMC file there is a value for treaties.

Open the North America map to see this as this map starts with all the non US regions formally allied.

here is an example...
01treaties[2] 1

02treaties[1] 1


the number at the start "01" in 01treaties is the player number you are setting the treay for.

the number is the brackets is the region number to which the treaty will be associated.

and after a "TAB" the number there is the treaty itself...
here you can also do several treaties such as 02treaties[1] 1,3,10
(although I don't know if 3 and 10 are valid treaty numbers.

I was just hoping to ally Jordan and Israel as the story said. Balthagor is looking into it too.

What values affect if an AI is likely to ally with someone?
